If I take a particle and its anti-particle to the top of a building, I will increase their gravitational potential energy.
But if they anihilate themselves on the top of the building, they won't have mass anymore. Where will that potential energy go?

Wouldn't their potential energy be released at the same time as they are converted to energy by their mutual annihilation?

No - at the instant of annihilation the potential energy would be released along with the rest of the energy being released. There would be no increase in mass.
