To be picky, there's a difference between a spacecraft and a launch vehicle. Saturn V is a launch vehicle.

Lunar module, what else? Looks like it was cobbled together from bits and pieces, gawky, ungainly but, boy, did it do the job! ;D

Like STS60, things I work on are a kind of favorite. The Hughes 601HP and Delta III come to mind, although they wouldn't qualify as anyone else's favorite. The 601 design evolved into Boeing's 701. And there's my little sister's picosatellite that I helped her build.
For me, the favorite manned spacecraft is the Apollo lunar module. From the engineer's perspective it's perfect. It's not awkward or ungainly, but perfectly proportioned and arranged for space flight. It's a pure design, providing everything you need and nothing you don't. It did its job, and did it perfectly.
